I'm mostly into various sims, so...

Combat Mission:, not sure if to place the original Beyond Overlord or any of the two sequels Barbarossa to Berlin and Afrika Korps at the top. They are all great in their own respect. (The newer Shock Force series doesn't attract me though.)

Steel Beasts. The original from 2000 was great. I'd still like to try setting up a multiplayer game on a Gbit LAN with 360 players per side...
The new Pro Personal Edition isn't intended as a game, but a (professional) armoured combat training simulator, but is still fun to use as a game...

Tropico 3. Political sim with tongue in cheek. Have to love it!

MS Flight Simulator. I like flying, and this is a good simulator of flying aircraft.

Ports of Call XXL. Shipping simulation in a somewhat simplified manner.

There is no way I can make up my mind about best 5 PC games, I just hugely enjoy way to many than that and electing 5 in that list would be unfair to all the others that are very near but not in the list. So to be fairer, I would list (about) 5 per genre:
Adventure: Grim Fandango, Longest Journey 1/2, Penumbra (all 3)
Sim: Descent Freespace 1/2, Freelancer, X3R/TC
FPS: STALKER SoC/CS/CoP, AvP1/2/3, FEAR, Doom3/RoE (I actually liked it a lot and replayed it many times), HL2
TPS/Stealth: Hitman 2/3/4, Splinter Cell 1/2/3
Strategy: HOMM3/5, Rome TW/M2, Starcraft1, Warcraft2/3
RPG: Witcher1, Gothic 2/3, Fallout1/2/3, Morrowind, KOTOR1/2, Mass Effect1, Mount&Blade (not sure where to fit this one)

IMO all these games are so close to each other that it's just a matter of mood which I'm playing at some moment rather than which I like more.
